From Odaiba to Shinjuku, Do you mean お台場海浜公園 Odaiba-Kaihin-Koen station? If so,
Odaibakaihinkoen station to Shiodome: Yurikamome-line
Shiodome to Shinjuku: Oedo-line(metro)
